Until you've reached the point where you can do that, I recommend only using auto combat as a time-saver in fights were you clearly outnumber units who are also weaker than than the bulk of your own - so, mostly enemy scouts or independents guarding low-level resources. Keep in mind, the odds aren't always accurate.
